To make our needs clear, I'll describe our current system. We are a medical chart scanning company. Our capacity for scanning is over 1,000 patient charts per day, and all of our digital processing is automated. A chart is scanned in and saved as a PDF, then an indexing tool automatically breaks it down by chart section (Labs, X-rays, etc). Another tools performs OCR on each file, and in the last step they are reassembled into a PDF portfolio.
The current tool we're using is a command line tool that lets us specify the cover sheet, the folder containing the files to be packaged, and what the final file will be. Each of the files packaged is a separate PDF within the portfolio, and the previews in the left hand pane retain the original file name.
We'd like a custom view designed that would make our portfolio look more like a medical chart. A mock up is attached as 'what we want.jpg'. It would need to be similar to our current product in keeping the original file names and the initial view of the cover sheet we specify.
Java and Flex are most likely the best tools to use, but as long as the result is what we want, the language is unimportant.

Comment: Hello, I can afford the project since I am an experimented technical computer engineer with about 8 years of experience in large projects in great companies.
My main skill is Java/J2EE as programmer (2 years of experience) analyst programmer (3 years) analyst (XML analyst too)
I know about web development (struts,ajax,JSF,Joomla -CMS-)
standalone programming in swing or using web services throw TCP
and programming over an API.
I use to send a previous estimation with the steps of the project and strongly periods of time in wich I will do those steps. My estimations are cost-free.
I used a java-open source library to create PDFs pages.
